In silico analysis

With the availability of the A. fumigatus genome, researchers can now compile comprehensive lists containing their particular 'genes of interest' categorized by sequence motifs, conserved domains etc (Tables 8.1-8.4). Genes can be grouped by putative function, localization or pathway. Comparisons between the sequenced genomes of A. fumigatus, A. nidulans, A. oryzae, and A. niger can be used to identify conserved hypothetical genes and genes unique to A. fumigatus (Nierman et al., 2005; Galagan et al., 2005; Lafon et al., 2006). The 'molecular toolbox' for work in A. fumigatus has improved sustantially over the last few years (Brakhage & Langfelder 2002; Archer & Dyer 2004; Krappmann, 2006). Deletion mutants can be generated fairly rapidly with novel transposon and PCR-based methods to rapidly construct knockout vectors (Jadoun et al., 2004; Yu et al., 2004) and with the new KU70 A. fumigatus mutant strains in which integration occurs overwhelmingly at the target site (Krappmann et al., 2006).

Examples for such 'category-wide' gene deletions in Aspergillus include the in silico identification and deletion of six of nine G-protein coupled receptors in A. nidulans (Han et al., 2004).
